Hidden Markov Models
Are you working with genomic or amino data that is difficult to characterize, or would you simply like the best analysis possible using state-of the-art protein modeling? Rather than trust your analyses to a standard scoring matrix, build a position specific scoring matrix, or better yet, a hidden Markov model (HMM) to represent the full range of variation in your protein family of interest. The TLFAMs databases are a set of protein family HMM databases that are specific to certain classes of organisms. This method has been shown to provide excellent results when analyzing new genomes.
I am the author of the TLFAMs databases, as well as many others that are available at www.hiddenmarkovmodels.com and the primary author of the TLFAM paper in the Omics journal. I can show you how these models will drastically improve your annotation. Don't get stuck in the same old BLAST rut- there is more to Bioinformatics than that!
